What brand of filter is it, how many gallons does it say it's for, how big a tank is your turtle in (gallons) and what size is you turtle (shell length without the curve)?

Most filters that are used for turtles were made with fish in mind. Since turtles are much messier than fish, whatever filter is being used needs have a larger capacity than if the filter were being used for fish (at least 3X). From what you wrote, the filter that you have, even if it's OK now, will need to upgraded (along with a bigger tank) as your turtle grows and produces more waste.
