Our RES has the same spots on top and the bottom of his or her sell is also really white. How do I know for sure what is going on?

Mine has the same problem. I have noticed that I can help peel them off. Is this a good idea?
Also, what could have caused a situation like this to arise? It started when I went on vacation, and the heating was not perfect at that time. Now it is perfect so I'm wondering if i have anything to do with this situation.

Fungus usually affects the upper layer of scutes. By the time they are ready to come off, they've moved to the layer below. If anything, try a gentle scrub with a brush.

If a thick layer wants to come off, it might be a retained scute that is lose. You'll need to be pretty cautious with those and will have to carefully infect around and under it.

I think lack of basking or shedding are contributors but fungus is generally pretty aggressive.
