Answer the help questions. Also, if you are sure he's not always been like this, if you can post comparison pictures. You should check your water quality and your UVB light, as both can be a cause of squinting or eye damage.

Is one of his/her eyes swollen? Perhaps the "smaller" one is swollen due to injury or infection.

How long have you had him, and when did you notice the size difference in the eyes?

Are they both open? Does he use them normally? Is there any mucus/ liquid coming out of either of them? Is your turtle rubbing at them?
