When I got my turtle, he already had two white spots on his shell.
Like this:

The scute of the bigger white spot started peeling, and I scratched off the white spot which was underneath the peel. (What is the peeling supposed to look like?) And now it's black and it looks like this:

Should I have not scratched it off?

Look at the before picture and after picture. That same black spot was always there. It seems like you just scratched the white spot off of the black spot. The black spot is probably just part of his coloration. Maybe the white spot is just fungus and you scratched it off. I don't think you did anything wrong.
