For the wound, apply a little antibiotic ointment with a q tip. Let it soak in for around 15 minutes before putting her back in the tank.
On the shell ointment, you should skip it. Shell ointments are oily and the oil prevents the shell from "breathing" like it should. Over time, shell ointments can actually cause a lot of damage to a shell. They make it look pretty for the sort term, but since you're in it for the long term it's best to keep your turtle as healthy as possible.
On the breathing sounds, one of the typical symptoms of respiratory infection is noisy breathing, gasping for breath, yawning a lot or breathing with the mouth open. Some other symptoms are lethargy, poor appetite, swollen or irritated eyes and mucus around the mouth or nose. Also, swimming lopsided or difficulty submerging. If you notice any more of the symptoms then you should probably think about getting him/her to a vet. A turtle doesn't have to show all the symptoms to be sick, but if he/she is showing two or three of these symptoms, then I'd get worried.
And I agree it's time to separate the turtles. Once they start fighting it just escalates. A turtle can very quickly kill or injure another turtle - I can show you some pretty sad threads on here about fighting turtles.
