For the "squishy" areas, and in particular the one that is gold looking under water, it sounds to me like water is getting trapped under the scutes as they begin to lift off when the scutes start to shed. Loose scutes will often get a metallic look to them in the water. When you press on them, do the spots/areas appear to move around? If so, at some point when you press on them and they're looser, water should ooze out of them.
The pic of the white spot is too small for me to see clearly, but I doubt it's MBD, especially since you said he looked fine less than a week ago. From what you wrote, he doesn't seem to be showing any symptoms that would indicate he has a respiratory infection.
The tears coming from his eyes happens when he's basking? If so, what's the basking area temp? Turtles will sometimes shed what look like tears when they're getting really warm.
